I can't get this plugin to show up in Ardour, any ideas?

Does it show up in the plugin list? It's categorized as pitch shifter.

Nope but it does show up in the black list I see

I think the best is to ask at the Ardour forum or at Ardours IRC channel, as Robin Gareus is the dev of autotune.

The LV2 version loads fine in my Qtractor and Ardour6.

It’s the version that's in development and it may or may not work. I guess the LV2 version of fat works in Ardour 5, too.

Xubuntu 14.04 and 16.04.

But note that I am talking about the LV2 version, not the VST version. I don't use VST plugins.

I didn't know there was a Linux VST.

I just have a file called fat1.lv2. Do I need to include the bin folder somewhere too?

I was using ubuntu 16.04 the last time I tried it.
Do you have the manifest.ttl file in the fat1.lv2 directory?

I'm not sure then. You could maybe try the ardour irc, rgareus is a dev of both ardour and these plugins so he would have a good idea.

For anyone else with this issue the solution is to make sure you place the lv2 plugin directly in ~./lv2 (no sub-folders).
