The difference is that this problem showed up in Ardour 4.1 as well.
I have a MIDI track where I've recorded my piano, connected to Carla Rack as a plugin. In the rack there is a .sfz soundfont (Salamander Piano). Now, no matter which buffer I choose, the track crackles and skip notes, with the typical sound of xruns (but Catia does not detect any xruns). If I set the clock from Internal to Jack, it does the same.
Instead, if I open Carla externally and link the Ardour MIDI track to it, it plays flawlessly.
What could be the reason? Am I doing something wrong?

I've used sfz samples very successfully using linuxsampler
Not as straightforward as carla but it worked very well.
