I use OBS and setup additional audio devices in the settings page. Then set the different tracks in the advanced audio properties dialog.

It's a manual process, there is a decent amount of scripting involved to handle articulation switching, legato, etc. Most of the scripting has already been done because I reuse the same scripts across multiple projects. It will probably be next year when the pipes are converted because I'm recording...

I asked the FSF about scripts and plugins in the past (don't confuse this with legal advice. It is not.)
