TLDR, sorry for that. But in case of problems with making your controller to send events like you want, I suggest mididings. With that you can create state machine which togles CC values 0 and 127 when receiving same event from your controller.

I've had earlier problem which was related to power source / ground loop thing. I don't remember details, but moving usb connection from computer to powered usb hub solved my problem. Yeah, I know, audio interface should be connected directly, but for me that was poison. After interface stopped work...

Plugins and Jack are not mutually exclusive. Plugins are managed by your DAW or a simple plugin-host while Jack allows you to connect different music applications and use them together.
