Only thing I can think of after reading through this: if your microphone requires phantom power, you will need to flick the +48V switch on the back of the interface. Your Shure does not require phantom, so it does smell like a faulty preamp...

Cool stuff!
TK is somewhat of a favorite with GUI toolkits names, for example GTK, FLTK, NTK and AVTK all feature a TK in the name (I am sure there are more examples). I reckon LSP-TK is not that ambiguous as a name.

There isn't a build for hydrogen. So I either did something wrong, or I don't think that page is what you think it is..., and I'm leaning toward the latter It might just be that apt resolves to the hydrogen in the Ubuntu repos. That would happen if the package in the Ubuntu repos has higher version...

That is the expected behavior pretty much, unless you configure PulseAudio to work in tandem with jack. I do not normally do this as I am happy to have all of my audio through jack the (now very rare) times I do audio stuff. Maybe someone else will provide better pointers. For now some documentation...
