Ok. Restarted again.
Added Yoshimi and changed it to an organ sound. It was perfectly in tune.
Walked about for 20 minutes.
It's now nearly a semitone out.

Ah, I spoke too soon.
Just added Yoshimi as a midi instrument, and it's nearly a semitone out - the sample rates of both Ardour and Alsa (in Yoshimi), are 48kHz...and yet the problem persists.
Thank you. I've set the default in Jack to 48kHz and that seems to have fixed it.
Truly appreciated, I thought I was going to go down a deep rabbit hole trying to find the answer.
@Michael Willis Thank you very much. I'll give that a go.
I do still prefer the layout and interface of Hydrogen, but something just isn't right with the synching. Everything feels ever so slightly out of time.
I'm finding it difficult to actually pinpoint the issue at the moment mind you. Sometimes it's fine, other times it's not. I'd need to be able to give definite steps to recreate it.
Hi all,
I've been using Hydrogen for years now, but it#s just getting increasingly buggy and playing ball less and less with Jack, so I'm looking for an alternative.
What are you all using. and can you integrate it with Jack (and subsequently Ardour)?
Hi. Thank you, I'll give that a try. I've read that the time signatures need to be the same as well...I'm unsure if they were or not, but will check that when I get home as well.
Cheers
